I think this comes down to, what are the effects dialogs. If they're palettes, they should dock. If they're confirmation and settings dialogs they probably shouldn't.
I think this should probably be configurable, I'm not quite sure how to make a dialog that docks and is configurable in this way. It also means we can't recycle the windows as much...
