The handling of bounding boxes is significantly different in trunk now. The weird "approximate bounding box", which was causing the problems mentioned, is removed completely, and there are only true visual bounding boxes and geometric (fill only) bounding boxes. Therefore the situation should be a lot better now, barring some bugs. Can you check whether the development version still has this problem?

While e.g. stroked unclosed paths with butt caps are handled better in trunk (tested with r10956), one underlying issue is still present: the 'Align & Distribute' dialog _ignores_ the bounding box setting in the preferences and always uses the visual bounding box.
