Very sorry for my distraction : I forgot that it's on Kubuntu 11.10 !!! (reproduced on two different sytems : my desktop where I only upgraded and my new netbook Eee PC 1215P where I installed 11.10 for the first time.

Not reproduced with Inkscape 0.48+devel r10672, r10675, r10682, r10685 on Mac OS X 10.5.8 (i386) - GTK+ 2.24.4, gtkmm 2.24.0:

Individual filter primitves can be dragged as in the stable version and in earlier revisions of trunk to any chosen position within the list of filter primitives of the current filter.

I can't reproduce the issue on Ubuntu 11.04 with Inkscape 10685 and Ubuntu 11.10 (upgraded from 11.04) with Inkscape 10680. In both cases, the primitive lines move as expected. It wouldn't be surprising if it were related to the gtk2 removal in 11.10. Could you please list the gtk2 packages installed on your computer (with dpkg -l | grep gtk2)? Not sure it uses the same gtk code, but do you noticed drag&drop issues with the XML editor?
