I'll admit that as a noob to vectors I found Illustrators listing of objects in layers confusing. But I grew to understand it and it's the way I would prefer to work. I simply do not see a better way to manage both object and layers since they are both intertwined. Any attempt to seperate the heirachy of objects and the heirachy of layers is creating redundancy.
If people would prefer to work with layers without seeing each object I would include a toggle that switched object listings on and off.
As for "what does it mean when you select a layer versus an object?", think of layers as filesystem folders and objects as files within a folder. You can select a folder or you can select a file.
