If you mean you edited the style of the referenced marker, that should work. You may find you need to save and reload though as I'm not sure we monitor changes to those styles correctly yet (nothing we do changes them atm)
If you have a combo of marker/color you use regularly you can create a stock marker with that combo in the share/markers/markers.svg and it'll appear in the drop down list of every doc you do.

I even edited the XML - it seems Inkscape stores the arrowheads as a referenced 'shape' (object?) in the SVG data. I even updated the 'style' line colour to be non-black -> no effect. Then modded the style on this object to have a fill colour -> no effect either.
